CAGRA, brute force and tiered each packed prefilters with their own buggy code. They now share one packer (BitsetPacker) and one upload helper (Prefilters.fill), and Util.concatenate is gone.
Possibly breaking: an empty BitSet now excludes every row. Before, it was treated as no filter.
Empty result slots are no longer returned as results.
One brute-force filter is shared by all queries instead of reading past the end of the bitmap.
CAGRA rejects a numDocs smaller than the index.
Tested by BitsetPackerTest and the new PrefilterIT.

Bug Fixes
Improved filtered-search behavior across CAGRA, brute-force, and tiered indexes, including clearer handling of invalid filter sizes and per-query filters.
Search results now more consistently exclude empty or invalid result slots.
Documentation
Clarified how filters include or exclude vectors, how null and empty filters behave, and how document counts affect filtering.
Documented limitations for tiered searches that include vectors not yet indexed.
The Java query APIs and documentation now describe prefilter semantics. Shared bitset-packing and native filter setup support brute-force, CAGRA, and tiered-index searches. Search-result processing filters empty slots, with new unit and integration tests covering the changes.

The query documentation describes set and clear bit behavior, null and empty filters, accepted filter shapes, document-count rules, and the tiered-index limitation. Copyright notices and documented source references were also updated.

BitsetPacker packs filters into words, and Prefilters.fill copies packed data to device storage and configures the cuVS filter. The prior Util.concatenate helper was removed.
Index search and merge integration java/cuvs-java/src/main/java22/com/nvidia/cuvs/internal/BruteForceIndexImpl.java, java/cuvs-java/src/main/java22/com/nvidia/cuvs/internal/CagraIndexImpl.java, java/cuvs-java/src/main/java22/com/nvidia/cuvs/internal/TieredIndexImpl.java
The three search implementations use Prefilters.fill. Brute-force search checks and truncates filter arrays against the query count. CAGRA search checks numDocs against the index size, and CAGRA merge uses the shared filter setup. Search output memory is initialized to -1 in brute-force and tiered-index searches.
NVIDIA/cuvs issue 2783: The issue describes an empty-BitSet defect in Util.concatenate; this PR removes that helper and adds explicit empty-filter handling in the prefilter implementation.

Tiered searches with an empty or fully excluding filter and the cosine metric can return a bogus result or fail. Brute-force and tiered searches can also read the wrong filter bits if numDocs is invalid. Fix both before merging, or explicitly accept them.

Explanation
The title "Unify prefilter handling in cuvs-java" matches the main change. The PR replaces separate prefilter packing in CAGRA, brute force, and tiered indexes with a shared BitsetPacker and a Prefilters.fill upload helper, and removes Util.concatenate. The title is short, specific, and free of noise.

Explanation
The description is related to the changeset. It explains that CAGRA, brute force, and tiered each packed prefilters separately, and that they now share BitsetPacker and Prefilters.fill, with Util.concatenate removed. It also lists behavior changes (empty BitSet excludes all rows, empty result slots skipped, shared brute-force filter, CAGRA numDocs check) and names the tests added (BitsetPackerTest and PrefilterIT). The description matches the changed files.

Validate numDocs against the index row count before packing the prefilter.
Brute-force search passes cuvsQuery.getNumDocs() to Prefilters.fill without validation. Tiered search does the same. A value smaller than the index row count can make native filtering read past the packed allocation. A mismatched value can also select the wrong bits for per-query brute-force filters.
Brute-force requires numDocs to equal the index row count. Tiered requires numDocs to cover all rows present at search time. Reject invalid values before calling Prefilters.fill, using a reliable row-count source for each index.

Validate cuvsQuery.getNumDocs() against each index’s current row count before
calling Prefilters.fill: require equality for brute-force search and require it
to cover all rows for tiered search. Use a reliable row-count source for each
index, and reject invalid values before packing the prefilter.

Filter the widened CAGRA empty-slot ID before mapping.
When a tiered CAGRA search uses the multi-CTA path and all candidates are filtered, the uint32_t invalid ID can reach Java as 4294967295L. Cosine postprocessing can make its FLT_MAX distance finite. isEmptySlot then accepts the slot. Without a mapping, the result contains -1; with a mapping, mapping.get(-1) can throw.

Good catch, but this predates this PR: on main tiered results aren't filtered at all, so empty slots leak for every metric. This PR fixes L2 and inner product. Cosine (reachable through withCagraParams) will be handled in a follow-up on consistent empty-slot detection, which treats any id >= Integer.MAX_VALUE as empty. That also covers the single-CTA marker 0x7FFFFFFF, which the suggested == 0xFFFFFFFFL check misses. The same follow-up fixes the == FLT_MAX check in multi-partition search.

@imotov Thanks for clarifying. This is a pre-existing issue, not a regression introduced by this PR. Deferring the remaining cosine case to the follow-up makes sense.
My suggested == 0xFFFFFFFFL check was incomplete. The planned id >= Integer.MAX_VALUE check covers both CAGRA markers, including 0x7FFFFFFF.
Would you like me to open a GitHub issue for the follow-up, including consistent empty-slot detection and the multi-partition FLT_MAX check?

Regarding "Validate numDocs against the index row count" - Java has no reliable row count for brute force or tiered: the C API can't report it, Java loses it when an index is deserialized, and tiered grows through extend().
The reason will be displayed to describe this comment to others. Learn more.
@imotov Understood. I withdraw the recommendation to validate numDocs against the index row count for brute force and tiered in this PR.
A build-time row count is not sufficient after deserialization or tiered extend(). Without a reliable current row count, Java cannot perform that check. The documented numDocs requirement must remain the caller’s responsibility.
This correction is separate from the empty-slot detection follow-up discussed above.
